審稿意見不確定--求指點(diǎn)，分子動(dòng)力學(xué)模擬方向

這是我投文章的部分審稿意見，還請(qǐng)各位大俠幫忙看看 This paper reports a study of the insertion of a particular peptide into carbon nanotubes of varying geometry. It is found that the peptide inserts into all the geometries studied, although it appears to enter some more easily than others (this is hard to tell because only one simulation was run for each geometry). If feasible, a strong suggestion would be to run multiple simulations for one or two of the CNT geometries in order to make the results more statistically meaningful. 這里的suggestion：“would be to run multiple simulations for one or two of the CNT geometries”指的是什么意思啊，我認(rèn)為是把同一個(gè)構(gòu)型在不改變條件的情況下重復(fù)進(jìn)行幾次模擬，看每種情況幾次模擬總體上有沒有不同。導(dǎo)師說初始條件不變，模擬結(jié)果不會(huì)有不同，他在網(wǎng)上查multiple simulations 說是一種模擬方法，要改變初速度什么的。一方面由于沒搞懂該怎么做，二是由于計(jì)算條件限制，這種含生物分子和水的模擬用時(shí)比較多，時(shí)間比較緊，希望高人們指點(diǎn)怎么做 如果真的是要做“multiple simulations”的話 ，我用的是NAMD軟件，該怎么做，注意些什么，以前沒聽說過，怎么做conf文件。 分子動(dòng)力學(xué)模擬為什么要設(shè)初始速度啊，這個(gè)是指的設(shè)控制溫度嗎，應(yīng)該設(shè)了溫度就不能設(shè)速度了吧？ Methods: give total length of each simulation. 這句話是什么意思，是說要寫上模擬時(shí)間嗎？ |

就是讓你再深入下去，不光研究insertion的問題，還要研究一下哪個(gè)cnt形狀更容易被insert。改變控制變量，多做幾次，進(jìn)行對(duì)比。 你第一次模擬有什么控制變量改變它就好了，你提到了控制溫度�？梢苑指咧械�，也可以十進(jìn)位取若干個(gè)�？茨愕臅r(shí)間和精力。 按照原先的模型，改變某些控制參數(shù)，取計(jì)算結(jié)果就是了。重要的是有說服力。 total length 應(yīng)該指的是總的模擬時(shí)間。 |

我做了肽insertion五個(gè)不同管型的碳納米管，得出結(jié)論是其中一個(gè)管型的效果比較好，他說“this is hard to tell because only one simulation was run for each geometry”我一開始以為的是就一個(gè)同一個(gè)構(gòu)型在不改變條件的情況下重復(fù)進(jìn)行幾次模擬 但是改變條件，像溫度什么的，我看有人做蛋白肽生物模擬的時(shí)候，竟然做到了400K，我在想這么高的溫度做有意義嗎，溫度過高生物分子不變性了嗎 Four simulations were performed at room temperature (300 K) changing the initial conditions by assigning random velocities according to Maxwell distribution to explore wider conformational space. 這是我查的一篇文獻(xiàn)中說的給是根據(jù)麥克斯維爾分布改變初始條件定初始速度，想不通什么意思，這里說溫度是定值300K，設(shè)定之后，namd中速度不是自動(dòng)分配嗎，大俠知道這是怎么回事嗎？謝謝 |
