Gromacs為什么小體系能跑通,放大體系之后就跑死了?

我的模型很簡(jiǎn)單。只有非鍵作用,小體系跑時(shí),可以跑通,放大體系(密度不變),就會(huì)跑死,這是什么原因? 有時(shí)候,同樣的體系,褪火速率減慢也會(huì)跑死,這是為什么? 麻煩大家?guī)蛶兔,這老死的,真是要崩潰了... |

幾點(diǎn)建議: 1、系統(tǒng)變大,大到什么程度?是不是你的計(jì)算機(jī)內(nèi)存不夠了? 2、是不是你建大體系的時(shí)候,模型有問(wèn)題?下次交流問(wèn)題的時(shí)候,最好把log文件里的錯(cuò)誤提示一起貼出來(lái),方便大家?guī)湍阏业皆颉?br /> 3、求助帖子,建議不要設(shè)置成回帖就給金幣,這樣你看看你得到回復(fù)的效率并不高,可是設(shè)置成手動(dòng)給與金幣。 |

1.我是在實(shí)驗(yàn)室的集群上跑的,內(nèi)存肯定夠 2.放大體系的時(shí)候,模型沒(méi)有改變,只是同樣倍數(shù)的增大了粒子數(shù)和空間 體積(密度不變) 3.log里的錯(cuò)誤是 Program mdrun_mpi_v4, VERSION 4.0.7 Source code file: nsgrid.c, line: 357 Range checking error: Explanation: During neighborsearching, we assign each particle to a grid based on its coordinates. If your system contains collisions or parameter errors that give particles very high velocities you might end up with some coordinates being +-Infinity or NaN (not-a-number). Obviously, we cannot put these on a grid, so this is usually where we detect those errors. Make sure your system is properly energy-minimized and that the potential energy seems reasonable before trying again. Variable ci has value -2147483648.
