DS中如何實(shí)現(xiàn)分布優(yōu)化
|
| 對(duì)于已經(jīng)構(gòu)建好的同源模建，我想通過(guò)DS實(shí)現(xiàn)對(duì)蛋白的分布優(yōu)化。首先只優(yōu)化離子和水；其次優(yōu)化蛋白骨架；最后完全優(yōu)化。類(lèi)似于這樣的：A three-stage EM protocol was employed for thesolvated enzyme energy minimization. At each stage, mini-mization was executed with 3000 steps of the steepest descentalgorithm and 6000 steps of the conjugate gradient algorithm, withminimization criteria set at 0.1 and 0.001 RMSG, respectively. Inthe first stage, the protein was constrained and only the solva-tion model was minimized. In the second stage, the heavy atomswere constrained and the hydrogen atoms of the protein wererelaxed, and both the solvent molecules and the protein hydro-gen atoms were minimized. | 這個(gè)要用simulation里面的模塊，把你想要constrain的部分束縛�。ㄔ趖ool中有個(gè)simulate structure在里面找），然后運(yùn)行protocol→ minimization，詳細(xì)設(shè)置里面的參數(shù)，就按你上面說(shuō)的3000步steepest和6000步conjugate，應(yīng)該就可以了，你這是要跑動(dòng)力學(xué)的節(jié)奏么？ |
