AMBER MMPBSA 計算時建立prmtop文件問題

急求幫忙 問題一： 我用tleap建立prmtop文件時，檢查電荷如下： ligand： Total unperturbed charge: 0.002000 Total perturbed charge: 0.002000 protein： Total unperturbed charge: -20.000000 Total perturbed charge: -20.000000 因此，將ligand和protein combine之后的complex電荷為： Total unperturbed charge: -19.998000 Total perturbed charge: -19.998000 這樣，我用addions給complex加Na+中和，tleap只加19個Na+，為什么？ 問題二： 其他體系覺得prmtop文件建立沒有問題，但是MMPBSA計算還是出錯，過程如下： Reading command-line arguments and input files... Loading and checking parameter files for compatibility... mmpbsa_py_energy found! Using /home/user/amber12/bin/mmpbsa_py_energy cpptraj found! Beginning PB calculations with /home/user/amber12/bin/mmpbsa_py_energy calculating complex contribution... CalcError: /home/user/amber12/bin/mmpbsa_py_energy failed with prmtop complex.prmtop! Exiting. All files have been retained. 這是什么原因呢？還是prmtop文件建立的不對？ |
