topol文件不識(shí)別小分子 已有1人參與

Warning存在的問題:你在top文件里面的分子的排例順序與gro文件出現(xiàn)的順序不一樣,所以會(huì)這樣。舉個(gè)例子,如果你的體系有兩種物種A與B.A有10個(gè)原子組成(A1,....A10),B有5個(gè)原子組成(B1,....B5). 在拓?fù)湮募锩,若你是這樣寫的話: [ molecules ] A 10 B 10 那么,你的gro文件里面的順序也必須是:先寫10個(gè)A分子的坐標(biāo),然后再寫10B分子的坐標(biāo)。這樣,才能一一對(duì)應(yīng)。 如果你的gro文件是先寫10B分子,然后再寫10A分子的話,那么,前50個(gè)原子都會(huì)對(duì)不上號(hào),即A1--B1,這樣的mismatching的現(xiàn)像。假如這個(gè)時(shí)候,你忽略這個(gè)warning(-maxwarn 來忽略),那么,就按top文件這個(gè)順序走下去,顯然會(huì)出現(xiàn)錯(cuò)誤。 結(jié)論是:你再檢查一下你的top與gro有沒有一一對(duì)應(yīng)。 |

There was 1 warning 這個(gè)warning可以忽略不管,因?yàn)椋? atom names from topol.top will be used atom names from solv.gro will be ignored 我在做模擬的時(shí)候,也遇到過類似的問題,這個(gè)warning忽略掉不會(huì)影響。在后續(xù)的模擬中,就不會(huì)提示了。 There were 2 notes 第一個(gè)notes的意思是你的體系沒有電中性,你的 系統(tǒng)帶有6e個(gè)電荷 因此你需要給系統(tǒng)添加 -6e個(gè)電荷 |
